Every fate you choose will be an additional fate your character now has, except in the case of upgradable fates where the higher level replaces the effect of the previous level (for instance, the tier 2 lifesteal fate will overrule the original weaker lifesteal fate you had taken). A fate that is chosen is permanent and cannot be removed or replaced for your playthrough there is, however, special Main Story rewards, in the form of Memories (such as Jagu's Memories), that allow the player to switch/replace a Fate once used. A fate is a special passive ability you can choose after successfully completing a breakthrough into a new realm.
